Read the price difference carefully
$4.99 against $16.99 is not a $12 saving, because the two purchases are not the same. Their price includes two physical prints. Ours does not include any. If your application needs paper, you have to add whatever printing costs you, and that closes part of the gap. If your application is online, as a US passport renewal now is, you are paying for prints you will never use.
The honest case for the shop
There is a real one. Someone else does the work, the photo is in your hand before you leave, and if the assistant is any good they will tell you to stop smiling before the shutter rather than after you get home. For anyone who dislikes fiddling with files, that is worth the difference on its own.
Where we are genuinely better
Retakes, mostly. You can shoot as many times as you like and see the measured head height and eye position against the specification before you pay anything. At a counter you get the frames the assistant takes, and if the result is marginal you find out at the passport office rather than at the till. The other advantage is time of day: an application at eleven at night is not a problem for a website.
Both of us can be wrong about your application
Neither service submits the photo for you, and neither controls what the accepting office does with it. Whoever you buy from, check the recency rule before you submit. Most US applications want a photo from the last six months, and a photo bought for an earlier application usually cannot be reused.

Yes. The file is a standard 2x2 inch JPEG at 600 by 600 pixels, so any print service that handles passport sizes can produce it, including theirs.
